Default Linux - uploads and viruses

Question - I have an application which automatically scans a pre-designated folder and uploads new files or updated files via ftp to a designated folder on the server - nothing strange or exciting there ; the question is, what happens if a worm gets into the folder on the local machine - it will be uploaded I guess in the update run and then sits on the server, waiting till its downloaded/restored again, thus re-infecting the local PC.

Is there a way to ensure that worms/virus/trojan's etc are not uplaoded or at least checked whilst uploading?

Actually, that shouldn't be a problem because the PC should detect the download and quarantine the file after the sync. (provided the scanner on the PC is up to date.)
