Or if you truly want everything separate you could get a separate account for the second domain.

I'm trying to find out if it's just me at a loss or what.

Here's my situation. just moved over from dreamh*st.
I have 15 or 20 domains plus assorted subdomains.

I signed up with hostgator with www.myprimarydomain.com
I want to host several other domains, such as www.anotherdomain.com
when I do so, I use the addon domain feature, in the www/public_html folder the fs of anotherdomain is created, point the NS to hostgator and voila www.anotherdomain.com resolves; HOWEVER, if i go to www.myprimarydomain.com/anotherdomain/ the second domain is there as well. SEO aside, I really don't want the two domains to be intermixed, as it were. kinda like being the host company for hillaryclinton.com and johnmccain.com....bad example but hopefully you get my drift....
thanks in advance...

Unfortunately that is the way that Addon domains work in cPanel. You could add rewrite statements in .htaccess, I suppose, to force any attempts to go to the primarydomain/domain2 to go to the 2nd domain but ultimately if you want the domains completely separate you would need a reseller account so that you can set them up as separate accounts with their own cPanel.

This is what most people do to avoid the situation you're talking about.

you certainly can do this (and i have done something similar for a customer), but having the domain folder alongside the other folders for the site is less disruptive than you would think, and, at times, can make management a little easier. for example, i have a client that has a couple of addon domains. when i work on her sites, it's quite simple for me to stay in dreamweaver, do her work in various folders, and upload it all at once.

i also personally prefer to avoid nonstandard scenarios unless there is a good reason, because that always complicate things a bit...

Hmm.. I didn't know you can do that. It would make managing multiple sites alot easier for sure.
