Email bounces that go to the root are not bounces!

Hello,
Not sure if this is where I can bring this problem. If wrong, please forgive me.

I have a main account and several addon domains. One of my addon domains is a membership site. Whenever I use the email system to send out an email to the entire membership, some (only some) of the emails bounce to the root domain (main account).

The problem is that not all the bounced email are actually invalid emails AND the recipients ARE actually getting the emails! They're getting the emails and I'm getting the bounce notices.

How can that be? And how do I fix it?
